不同物种肾脏常驻巨噬细胞候选基因表达标签的确定

1.普通分群

• 测序准备：取组织，1 mg/ml collagenase type I(1ml RPMI1640)+100 U/ml DNase I，37℃搅拌消化30min成单细胞悬液(小鼠)，分选出CD45+免疫细胞，去除T细胞(CD3e in mouse and pig, CD3 in rat and human),B细胞(B220 in mouse, CD45RA in rat, CD19 inhuman)

• 测序对象：在mouse, rat, pig, and human kidney tissue中分别测得 3013, 3935, 4671,2868个细胞, The mean reads 依次是 80508, 54456, 61638, 112080

• 分析手段：Unbiased hierarchical clustering and heatmap analysis using Seurat

• 无监督聚类图：

• 细胞分型：通过参考文献，选已知marker来确定小鼠肾脏内部免疫细胞类型，neutrophils (Lcn2+), NK cells (Gzma+), ILCs (Il7r+), infiltrating macrophages (Ccr2+,Itgam+), resident macrophages (Adgre1+, Fcgr1+), dendritic cells (Snx22+, Batf3+) . Additional markers including Plac8, Lyz2, and Cebpb were used to identify infiltrating macrophages (Figure 1).23 以及小部分的 B cells (Cd79a+)

2.新的marker发现

聚焦Infiltrating or Resident Macrophages，使用Seurat包，做DEG分析，确定每一个类群中的表达差异性最大的基因，最终确定， uniquely expressed in Ly6c hi (Chil3, Plac8) and Ly6c lo (Fabp4, Ear2) infiltrating macrophages as well as embryonic-derived resident(C1qc, Cd81) macrophages ，如下图

• 实验步骤：使用FACS 分选 infiltrating (CD11bhi F4/80lo) and resident (CD11blo F4/80hi)，再用Fluidigm C1单细胞测序，进行PCA plots, violin plots, and heatmap分析。

• 分析结果：Fluidigm方法发现10X Genomics 发现的resident macrophage新的20个 marker中有13个是相match的，找了四种动物中Top4差异表达的基因(C1q, Cd81,Cd74,Apoe)

• 生物学验证：取小鼠肾脏组织的单细胞悬液，做流式分析。CD81和 CD74 is enhanced in resident macrophages (CD11blo F4/80hi) compared with infiltrating macrophages (CD11bhi F4/80lo)。C1q和Apoe对两群的区分不明显，被排除。

本文主要测序不同物种(小鼠、大鼠、猪、人)的肾脏组织中的CD45+免疫细胞，鉴定出CD74/CD81为resident macrophage的新marker。可能为其他细胞寻找新marker的或者鉴定未知类群的marker提供新思路。
